They really aren't male or female, they are intersexes. There are different variations of this. A person may look clearly male or female but has genetalia of the opposite sex. The chromosomal arrangement is such that these individuals may have an X X or YY chromosome or both causing them to have both sexual organs. The cause of this developmental anomaly is relatively undetermined. As far as what a hermaphrodite may align themselves with male or female, I would say it depends a great deal how they were brought up and their self image.

While you posted some good information. It does not answer the questions. You have admitted there are anomalies but do not have any reasoning for them. There is no proof that your outward appearing gender will align with your natural attraction. Or even your chromosome marker. Your last comment was that a Hermaphrodite would most likely align with how they were raised. If you believe that then you are disputing there is a biological determination as to whom you are attracted to. You also stated that one may present as one gender yet be another. Okay so who should that person be attracted to?
