I really avoid chain restaurants as much as possible so my choices are locally owned where the people who own the business are often found in the kitchen. Fortunately, KC has some real gems. I will focus on some of the newer ones and include the old standbys.
Farmhouse at 3rd and Delaware is amazing. It focuses on ingredients from local farmers (there is a chalkboard listing where the food comes from) and the menu changes with the season. A great new addition to the River Market area.
Westside Local is at 17th and Summit in the upper West Side of town and also focuses on locally grown organic foods. They have a great beer list and you can watch them cook from the dining area. Also has a great tasting menu with all items $2. With $2 local Kielbasa and cheese and beets and the most amazing deviled eggs, why would anyone do a $1 menu at a fat filled, garbage in-garbage out fast food restaurant?
Happy Gillis 549 Gillis (near Garozzo's) has amazing soups and sandwiches. Only open for breakfast and dinner but it is worth it.
R Bar 1617 Genessee St. in the bottoms has awesome food, the best bar menu in town and great live music.
Blanc Burger - closest thing on my list to a chain. Was in Westport and just moved to the Plaza. Best burgers in town, served with a great beer list and a modern twist.
Pierponts - my favorite for a special dinner.
Garozzo's for Italian (or fly to St. Louis -- really the only area St. Louis is better than KC -- including the Cardinals since we won the last meaningful series in 1985).
There are lots of others but these are some of the best IMHO.

Town Topic at 2121 Broadway, Kansas City, MO 64108, 816-842-2298. A KC "greasy spoon" legend for hamburgers and pie, it has been downtown forever (over 40 years). Everyone should eat there once just to say they did.

I really enjoy Chapala's in Olathe. Great service and excellent food at very reasonable prices. For lunch, you can get a huge Chimichanga with beans and rice for about $5.

Biggest has it right, Town Topic is a must for every true Kansas Citian. No place better at 2am or later after a long night out. They have great breakfast too!

Has been here probably a year, maybe a little less. Right in the heart of the Plaza on
47th street, where the old George Bretts once was.
There was a similar style restaurant in Overland park that closed the week before Fogo opened because they knew they were toast.
Highly recommend. If anything, the atmosphere/ size is probably better then Dallas, which can get a bit loud, crowded and hectic.

The restaurant downtown closed after the fire, but isn't there one out at 435 and Midland Dr? (On the other side of the interstate from the theater, Jose Peppers, etc)

Indeed Mr Wizard, not sure about 435, but there is one on the northeast side ( sort of back) parking lot of Town Center at 119th between Roe and Nall. BTW, one of the few places I have been to that let you recork purchased, but not finished wine and take it home. Perhaps others would do it but just don't offer it up front?

Almost forgot, don't take a big group. Max seating is about 20 and there are usually at least 5 people even at 4am. And it's all single (barstool?) seats.
